Different Ideas for powering up your player can be as follows.

Buy new ships.
Buy new guns.
Gain experience by killing enemies to level-up.
Level restrictions on Ships / guns / ammo

Some type of Reputation system, based on how well you fly.
Grades and awards given at ends of levels.
